I know exactly what you're saying. I noticed the boot thing pushes up inside the mount at the top. If you're using the Steeda mounts I could see it being different. I'm going to try to attack this Sunday. I'm also going to mark the shock and try to gauge actual travel. (I drew it up but will stop with the highjack, will report back on this)
Somewhere along the line last year I posted the shock travel difference between a Premium and GT before it hit the bump stop. If I remember it was 2 1/2" for the premium and 2" for the GT but my memory isn't that great. About the rear top shock mounts, I tried both the Steeda and J&M to try and get less protrusion of the mount to fit my 315/35/20's but neither worked so ended up modifying the stock mount which worked the best. Shaved 1/8" off the rear and 1/4" off the front to give me 3/8" more clearance which is just what I needed.
