So after applying all available updates I have a new respect on why Ford wants to avoid this situation, I think if I was a professional and had to actually attempt to deal with all the DTC's and oddities generated by the process I would not want to do this either, absolutely unsustainable.
I no longer hold this against them. I've also always gotten all the important OTA's so my ownership has been fairly painless, but as we've seen has a lot of room for improvement.
I think going after ford to improve the OTA process is the path forward, not the manual application of updates.
