I parked in my office building garage yessterday foir the first time, opened the trunk to get out my briefcase, pushed the button to close the trunk, and it wouldn't, closing a few inches and giving me the whomp-whomp signal. I finally looked up and found that there was about an inch of clearance between the right edge of the lid and a steel beam in the roof of the garage. I moved the car a few inches forward and was able to close the trunk without a problem. I haven't found this feature/sensor documented, nor found anyone else mentioning the problem.

I had intermittent trunk closing issue with the 3 beep not-going-to-close signal. I did two things to apparently fix it. i changed the max open height to lower than the max. I also cleaned the area around the trunk closing mechanism and latch. In my case there was nothing over it, that may be a red herring and you may experience this again.

So pushing the door down with your hand to close it wasn't an option?

I think closing it with your hand upsets it.
It gets a little pissed for a few moments but gets over it.

My Mach E doesn't have a power trunk, but other cars I've owned did and it was not a problem to manually close them even after pressing the "close" button.

Sometimes these things go in the wrong direction. So far with interfering and stopping it a few times it always seems to then go in the right direction for what I want.

I ws reluctant to push it down past the point at which it resistance increased significantly, as if maybe something was blocking the arms or hinges.
