I have seen that message twice on the center screen.Deep sleep is intended to prevent battery drain from the Imbedded Modem. It usually shouldn't activate until it's been parked for a while (usually about 1-2 weeks). All Ford vehicles with FordPass have this feature.
As to why it's happening, I'm not sure. I would start troubleshooting by removing the fuse that runs the telematics (imbedded modem) for 5 minutes. I believe it's fuse #11 in the BCM fuse box in the passenger footwell. Next I would move on to the LVB (the 12 v under the hood) and test that. (sounds like you've had this looked at).
If neither of those works, I'd take a look at anything that could be a battery drain.
Does the vehicle display "System off to save Battery" at any point on the center stack screen?
